Yes, You're right.

What if you take Edward Leedskalnin's Perpetual Motion Holder,
which usually have two equal coils,
start it with the coils in series
and measure the energy used for starting it,
connect the coils in parallel,
break the flux,
measure the energy coming out in the coils.

In this scenario it would be clear that it is the flux that is constant between the setups.

In case of an open core like the PMH AND the separated coils construction the mutual inductance can only be less than on toroidal cores with bifilar coils, so your calculations must be based on series inductance and paralleled inductance measurements. The resultant series inductance for the two coils on a PMH will be less than the approximate 4 times, can be anything less, this is why an L meter is needed.
And you have to consider the inductance change when you add or remove the keeper for the PMH!

Regarding your pondering on the energy states for the different cases, only practical measurements can give correct answer.
