That's very true.  The choice is usually driven by what is convenient and cheap.  Low side switches are generally cheaper and easier to manage than high side switches.  There are many good commercial drivers for both that handle up to 100VDC bus voltages without difficulty.  When you settle on what voltages you want to see on either side of your coils and what kinds of current you want to carry, then it should be pretty easy to find off the shelf parts that will do the job.  For this sort of arrangement, my first recommendation would be to go look at buck-boost regulators and controllers.  Linear Technology in particular ahs some good parts, even if a single one costs $8.00.

Technically both of your figures are variations on boost converters, because they switch the output side of the coil.  If you were to control the input and output switches independently, then each would be a buck-boost.

Your right the difference is one boost's the neg and the other boost's the pos

The circuits can be put together as I did here, then we get a capacitive discharge on both rails.
