If the pos side of the cap has a higher pos voltage than the battery will the electrons flow to the neg side of the cap rather than to the battery.

No.  When the switch is on, current flows from the top to the bottom of the inductor.  When the switch turns off current continues flowing in that direction through the inductor.  When the switch turns off  the current loop through the battery is opened.  It is not reversed.  If you want to recharge the battery from the inductor you need to switch both sides of the inductor, or couple the inductor to another inductor (IE make a transformer) that has a rectified connection to the battery.

Conventional theory tells us that if you do build the circuit with two switches or a flyback secondary that energy will be lost each cycle to:  resistance in the switches, cross conduction in the switches, resistance in the coil, resistance in the wiring, and a small bit of radiation.
