The topic of binaural beats is an interesting and noteworthy one.  However, these are frequencies that are "deduced" by the mind (at least in theory) as it subconsciously "makes up the difference" of two independent frequencies.

I disagree with you on this.  Let's say you have two different approaching waves in water. Where the interact you'll have a set of waves with different frequencies, both constructive and destructive.

In the case of a TPU, however, we find that when SM powers up and down the larger unit, he flips the switch three times, once for each frequency.  This leads one to believe the third frequency is not virtual (as in the case of a binaural). 

Since I haven't seen his device up close I can't tell if the switches turns on two or three signal generators, or for example - 2 signal generators and a DC onto the coils.

The way I see it, if you power a wire with a DC its static field will expand. Having two AC signals wrapped around the DC-wire the AC will push/pull the DC field, and if done correctly you'll have an output from the DC wire with an overlaying AC.
